Let's extrapolate for a while.
Assuming that the FBI agent in Florida had his concerns heard by his superiors, and Atta and co were picked up before they could initiate 9/11.
But for the sake of discussion, let's assume that 9/11 happened.
A Democrat White House with a Republican Congress in 2001 might not do much more than to be forced to still initiate war in Afghanistan but I would think that the focus would have remained there for a longer period of time, building on the goodwill generated by sympathies given to America.
Shinseki in charge by the beginning of 2002, might have allowed for greater troop support in OEF, and perhaps the common charge that there were too little Green Berets at Tora Bora would have been avoided. It is possible that the ground unit cooperation with the Australian SASR might have been more cohesive. Task Force Dagger is a good read about the flaws in the early days of OEF.
I will not rule out action against Iraq though, but I would think that it would have had someting to do with covert actions and tribal negotiations, and not a full out invasion. Saddam was contained, and it was easy to monitor his activities.
