many of these private buses you mention are coaches. with a high floor, the interior floor can be flat throughout and without any obstructing tyres. More seats can be added in and there is less restrictions to the seating configurations. There is also more room to accomodate the bus engine and pax also experience less engine noise. Also, there are luggage or goods compartments below the floor boards.
