Mr Justice Henriques made a reference to former Liverpool player Fowler while trying the case of eight men accused of a conspiracy to murder airline passengers.
The High Court judge, who prosecuted mass murderer Harold Shipman in 1999, told jurors at Woolwich Crown Court that the Premier League team had made a "mistake" when signing Fowler from Manchester City in 2006.
His comments came as Waheed Zaman, 25, a keen Liverpool fan, was being questioned by his barrister, James Wood, QC.
Mr Wood, who questioned him about a text message sent by a friend shortly before his arrest in August 2006, said: "You are receiving a text message saying Fowler is leaving Liverpool."
Mr Justice Henriques, believed to be a Manchester United season ticket holder, interrupted: "Actually, he's joining Liverpool."
Mr Wood said: "I'm sorry. It says he has re-signed for Liverpool, not resigned from Liverpool. My mistake."
The judge replied: "Liverpool's mistake in fact."
Mr Wood told the court: "I won't ask the witness about that", to which the judge responded: "I think he would agree with me."
Fowler, who also played for Leeds United, Cardiff City and Blackburn Rovers, had a largely forgettable second spell at the Merseyside club.
