Maybe because Paya Lebar is a major interchange? Until the opening of the line when we can take a look and do some analysis, it's still too early to make any judgement or spectaculation of "Why is there 3 tracks?". One of the third track use at Bishan is to allow train travelling NB to return to depot without going to AMK, though whether this does or does not happens remains a question mark.
No, as far as I have saw, the thrid track seemed to be a stop point for faulty trains / crossover purpose. There is a depot track connected to Bishan SB directly without the use of AMK though, that is the track when trains need to return to depot directly one (Maybe the end of day where trains terminate at Toa Payoh, then the train crossover to NB until Bishan, use the 3rd track which heads towards the SB track that continues to move in NB direction, and do a right turn into the depot?)

Not sure, need fellow enthusiastics to look out for the last train that terminate at Toa Payoh at Bishan to confirm this finding.

What are you confused about?
1) Last LTE train terminate at AMK middle platform, after which it goes back to depot.
2) Almost every alternate train will terminate at Yishun during morning and evening peak hour

1) That's mean only last LTE train terminate at AMK? The rest are only Outram Park - Aljunied? (First LTE train)

No, there are 2 LTE lines.
1: EWL (Aljunied - Outram Park and vice versa)
2: NSL (Marina Bay - Ang Mo Kio and vice versa)
They have no relation in each other.
BTW, all LTE trains terminates at the terminus of LTE (Aljunied, Outram Park, Marina Bay, Ang Mo Kio)
Only that those after last train will went back to depot directly (Meaning NSL LTE will use Ang Mo Kio's Middle platform to return to depot directly and EWL LTE trains will require all passenger to alight @ Aljunied & Outram Park because they dont terminate at Tanah Merah and Clementi respectively.)
PS: Sometime @ 11:50am or so, you may find some trains terminate @ Outram Park / Aljunied at non LTE stations. I conclude that they want to maximize their resource such that they allow boarding @ stations before Aljunied that terminate @ Outram Park (After Tanah Merah, of course). Similar experience is found @ Clementi as well.
NSL then not sure.
What I am sure is that for NSL AMK, they will require all passengers to alight through the left door (Jurong East bound) and close it, followed by opening the right door for passengers to board the train (Marina Bay bound). Personally, I feel that it is inconvient for the disabled / elderly and pregnants who want to grab some seats. This is why i dont like SMRT for their inflexibility and I dont see a good reason for it. (Dont bash me for that.)

Yishun and Yew Tee are for peak hour rush. Yishun starts at about 4.45pm but Yew Tee starts at 5.30pm.

Not LTE. They are called Peak Hour Train. Trains will alternately terminate at Yishun from 4:45 to 7+
