This is the reason why I support firewire over usb.
firewire used to have superior data transfer speed and protects the data in complete buffers/ packets in the event of a power failure prior to hardware power off. Just as the SCSI concept with HDD in Apple computers, Firewire was a popular data transfer concept with Apple computers too. Now that USB has reached a higher speed and offers the convenience of plug-N-play, it is a form of data transfer not to be missed espeically since it compliments a self-powered cable.
Refering to your S9000 printer's quick start user guide page 2, the USB cable calls for a Canon or other computer manufacturer cable (not that strict, not even asking for specific cable packed with tthe printer or any that has a capacitor in it) up to 2 meters in length. So you may want to cross- reference this info withh whatever hardware you have and are using with the printer now.
If you still have problems and the printer's still covered under warranty you may want to call up Canon Tech support?
