Actually, doesn't matter if you really press Y. For one, since they are Windows files, they will be regenerated, just as most viruses today do.
For two, Windows by default has DEP turned on. That prevents Windows file from being deleted. Also, some of the processes are running, making deletion impossible. You can't end those as well, they are protected by Microsoft. Any attempts to end will regenerate them back.
Now assume that DEP is not turned on. Those files still can't be deleted. Because Windows will still have another layer of protection.
And don't ever think that attrib -s -h will help either. No way. Windows won't even give us the damn chance.
Of course, there are still ways to bypass. It's because of the way programmers think. They wrote the codes to detect changes by file name first, then check other things. That's why recent viruses have no problems replacing Windows files with the bad files and exactly the same name as Windows files.
