I dunno abt you, but I see that most of the characters are quiet, shy, angsty and drop-outs. I know there are geniuses, but they are usually there for the protagonists to beat them and show their hidden potential, thus slowly shedding their dropout status. Also, I've noticed that most of them have a very sad past (especially gaara, I don't think I want to be in his shoes), we feel their pain so we tend to pity/care for those kind of characters more.
Tell me, is there a propaganda hidden somewhere in the storyline? e.g dropouts will eventually surpass a genius by hardwork. But what if a genius works hard? He/she should be better than the droput that works hard too or maybe even harder.
And also, some fights are a fluke e.g naruto grabbing Kabuto by one of his hand (wow,a small boy overpowers an adult) and Kabuto standing there like an idiot, struggling and NOT AT ALL thinking of making the next move?

I do enjoy this show, but the popularity is so immense that I can't help but ask why. I guess most people do really love the underdogs more than the winners, because they can relate to them more
