If you are heading for Tokyo first, you can get around to the shopping part quite easily. After that you can take the shinkansen to the other cities. The journey on these high speed trains can be anything from 1 hr to 4 hrs depending on where you are heading. The hub for these type of travel is at Tokyo Station.
Food is not too expensive if you are not to choosy. A typical meal at Yoshinoya can be as cheap as S$5. Of course if you end up in a sushi bar and you eat a lot, the meal can be as high as S$40.
Getting around in Tokyo can be complicating but if you can understand the rail system it is actually quite cheap and easy.
For hot springs and natural places, you'd probably need to get away from Tokyo. You might then want to start from Hokkaido. I've not been there so I cannot offer any advice.
The biggest problem is probably language. The further you move away from the big cities, the larger this problem is. Carrying a phrase book helps.
I'd probably can share more if you can post more specific questions, esp on Tokyo.

Tokyo, japan: Must visits:
Disney - Check out DisneySea. Really beautiful in there. Stayed in the Disney hotel, wow! even the toiletries are of Disney characters
Mt Fuji - Beautiful, but really really cold. Maybe cos i went during winter. Be properly dressed for the cold and strong wind. Don't forget to check out the hot spring. Damn hot!
Not aware that there are cheap things in Japan. one nice place for for shopping: Shibuya - Good place for shopping, very hip! -

Shibuya is the equivalent of our Orchard Road or Myung Dung of South Korea, but definitely more hip and a much greater place to shop with much wider range and variety! It's a popular winter holiday destination but not sure if worth the expense going there in summer? -

if any 1 interest to have holiday in hokkaido or kyushu via self drive, i can recommand a tour agency in Singapore that do just that
also got good lobang for hotel in sapporo and tokyo (ginza area) where rate is S$134 per room per night regardless of peak period so long u book early, sure give to you
tokyo hotel rate ususally start from S$180 onwards...$200+ is considered cheap already -
